When I try to use this chip in Logicator, I can set the status of my ouputs but when I change to the other set of outputs, the settings are carried over too. So effectively, the number of outputs I can have is halved because pairs of them have to be the same. Is this correct or am I doing something terribly wrong? Also, why is there 2 power supplies onto this chip?

This is because you're either setting one or the other per outpins command. It's programmed like this so if you enter a fancy output combination then realize that you've done it on the wrong port, then you change the port, you'd be quite annoyed if you had to enter the combination again.

Also, why is there 2 power supplies onto this chip?

It's just one power supply - both Vdd pins are internally connected and both Vss pins are internally connected but don't run loads of more than a few mA through the chip this way - connect both of each to the power supply.
